If you are familiar with CSS, simply set the parts you want not shown
to display:none; and you have them gone. each of these blocks has a
css id. Just check it out on a rendered page and you will see it in
the code.
I personally have rewritten the monobook to suit my needs more
precisely, like you can see on
http://bf3.gamestrafe.com
It is used actually so far that the php creates the menus as I want
them styled and i can change them easy in the sidebar page of
mediawiki, but that is just my personal preference. Feel free to copy
CSS and html from my page if that suits your need.
For your problems, I suggest looking at the content of a rendered page
and then use CSS on the containers ids to change the visiblity for the
least amount of effort.

But how do I get rid of the tools-part of the sidebar, which isn't shown in
Wikimedia:sidebar.
